Yes, Channel A’s behavior was unprofessional. However, there were mistranslations initially about some of the commentary made by Channel A, and when their words are taken out of context, it seems really horrible.
Most of the comments people took offense to were also made by ONE male announcer because he was being incredibly rude. Still, most of the conversation included general statements about the Inauguration stage, not necessarily about JYJ’s performance so I can’t say this article is completely accurate.
EDIT: I added little notes to the article to explain things a little more.

JYJ Fans Upset Over Commentary on Presidential Inauguration Performance
On February 25, the Presidential Inauguration of Park Geun Hye took place at the National Assembly Building’s Center Plaza in Yeouido. As Park Geun Hye made her way over, congratulatory performances took place, including those by JYJ and Psy.
With each broadcast station streaming the performance differently with different announcers, Channel A has caught the wrath of JYJ fans due to the pointed comments made by its anchors.
They continued on, describing the performance as mediocre. (Note: They actually talked about the stage itself and inauguration performances in general)
When the male announcer stated, “Something seems missing. It’s supposed to have lights,” the female announcer tried to better the situation by explaining that since the focus is on the president’s inauguration and the performance is outside, it is seemingly different from what would be shown at a concert.
Having been at the 2002 Presidential Inauguration, a third announcer added that it’s hard to hear the music and the atmosphere is a bit unorganized as well. (Note: He was speaking in general terms)
The male announcer then said, “Compared to performances with brilliant lights, this performance seems like singing at a karaoke room.”
As JYJ’s performance came to an end, the female announcer wrapped it up, saying,“Although it has an unorganized vibe, it’s very meaningful that JYJ stood on this stage.” (Note: Another translation has it as, “It is very meaningful for JYJ to stand here today despite the stage being so unorganized / messy)
Fans became quite upset at the remarks, saying, “JYJ is not a rookie singer. They are globally influential singers,” “Can comments like that be said on air?” “Is Psy the only singer at this event?” and “We demand an apology.”
There were also a lot of outcries made when most of the broadcasting stations focused on Psy’s performance, while skimming over performances by the other artists, such as JYJ, Brave People, Sonya, and Jang Yoon Jung. [Note: This is what I see many more upset about now. And though Channel A did show some of JYJ’s performance, they chose to rudely speak over it.]

I don't know who translated the commentary but they made some mistakes that are angering many. I hope the mistranslations are removed.
The now clarified commentary:
+ The male announcer said the lighting and stage wasn't the best. Continued saying, it is rare for a performance to be heard clearly in such an event due to noise or the crowd
+ The female announcer then said JYJ should still feel honored to have performed on such a stage.
(Thank you @_chaconne_ for clearing it up)

About the wrong translation of what ChannelA's announcers said.
It seems that someone (intentionally or unintentionally) mistranslated what the 2 Channel A announcers said about JYJ in the Presidential Inauguration Ceremony.
They actually said that the lighting and the stage were not good, which gave them the feeling that it was like karaoke stage; because the lighting and stage decoration of concert is usually splendid. Then the female announcer said, "Anyhow, the fact that JYJ perform in Presidential Inauguration ceremony has big meaning, even though they have to perform on such messy stage."
The part about TVXQ, the female announcer basically said that they were separated from TVXQ and became JYJ.
Although I feel that the male announcer doesn't really have favorable view of JYJ but we can't say that he insulted them.

Channel A explain their statement which upset JYJ fans at Presidential Inauguration Ceremony
Channel A explained what they meant by their statement.
On the 25th, many JYJ fans were excited as the boys performed on stage at the Presidential Inauguration Park Geun Hye. Not only was it a big honor but it was also the first time for the group to appear on broadcast television as a group. However, fans became a bit upset at Channel A for a statement made during JYJ’s performance.
During the performance, a male anchor stated, “This is messy. There’s something awkward. There should be lighting. We’ve always seen such fancy stages, so it doesn’t look like a show.” The female anchor for the station responded immediately, “It’s because it’s outside. President Park Geun Hye wanted a simple inauguration that many citizens could attend. Because of that, it’s different from the concerts we normally see.”
The male anchor’s comment caused many JYJ fans to rise up and criticize the channel. With the influx of complaints, Channel A explained, “Because the inauguration stage was prepared in a simple way, the stage was quite narrow. They mean that it looked chaotic because of all the audience moving around, since it was the start of the performances.”
